1) this may simply be your muscles getting used to the motions of running, or perhaps your running gait may somehow be incorrect; wrong running mechanics may injure you in the future.
2) if this happens after you’re finished running…you just might be tired from finishing a good run 🙂 … or you could be pronating.
a very good book on the basics of running is Running Anatomy it gives you a very good base of knowledge for running.
