Hi. I’m sorry to hear about your exercise migraines from crossfit. I used to get those as well! Mostly deadlifts, thrusters, wall balls, kb swings etc. I have found several things that have come together to help put an end to them.
1) Thompson drop table chiropractic- I got in a car accident and started seeing a Chiro who specializes in this method. He aligned my atlas vertebrae, which is top of spine and what your head sits on. This vertebrae was out and pinching nerves. Too much neck movement or strain would flair up the nerves. It took a few visits to correct the issue but I have been almost migraine free since,
It’s been about 4/5 years now and I can do crossfit 4-5 times a week with no problem. I’d recommend skipping the car accident part and just going to see a Chiro who specializes in neck alignment.
2) I noticed during heavy dead’s or maybe a kb shoulder carry that I would strain my neck forward a lot. I asked my coach to help remind me to keep my neck in line and not jutted forward and that helped alleviate stress on my traps and other upper shoulder stuff. It seemed like doing single arm bent over rows and single arm dumbbell bench presses helped me build a stronger core to engage vs straining in my shoulder and upper body region.
3) I also bought a U-shaped tens machine neck massager/muscle stimulator recently from Amazon. If I feel anything questionable in the neck area I can pop it on and and after the 15 min cycle I am usually good to go. This has been a real big life saver for me. Just the other day i fell asleep in the car and my head was bobbing around, when I woke up I could feel that I was starting to feel neck tightness onset and nausea resulting from the oncoming headache. I got home and did a cycle of the tens machine and it saved the day.

I really hope you can find something to help put an end to the headaches. I was at my wits end before I found the Chiro and was seriously contemplating quitting crossfit as it was getting to be most wods brought on the headache. Around this time I also noticed I was having bad allergic reactions to NSAIDS,
So I was unable to take any thing to dull the pain. I would just lay on my bed staring at the ceiling with a pounding headache and unbearable nausea wishing for sleep or death.
